It entertains me that their organization was not even remotely secret. I imagine the locals all rolling their eyes whenever the team runs past, because it’s like when your kids are playing spy games and they’re being ‘sneaky’ and you have to pretend you can’t see them.
Whenever something really weird happens you just wander down to the docks, position yourself in front of a hidden camera, and sigh loudly. “Oh my, I sure hope that freaky alien-looking thing doesn’t eat my family. Boy, I wish there were someone around who could take care of that for me.”
And then you piss off and get lunch while they handle it, so you can avoid getting roofied.

When John explicitly tells Sherlock that he forgives him, he believes that those are going to be his last words. He is choosing not to have them both die with any resentment or old scores being between them. John doesn’t want Sherlock to leave this world (again) without knowing how much he cares. They are going to die on good terms, and every sin has been absolved because that’s what John wants.
When John makes up with Mary in His Last Vow, it’s as much a promise for the future as an acceptance of her past. He is still furious, and he says as much. His speech is not a straight absolution of the past. John is telling Mary that he is willing to accept her past. He is telling her that he still wants her in his life, and still loves her. Mary might not be completely forgiven, not yet, but John wants to get there. They have all the time in the world, so they don’t have a deadline to fix everything. John is promising that he wants their relationship to heal and for them to be happy, and there is no reason to doubt that they will be.
